Hi, so I'm buying two Pioneer Primier 12" 3500W Dual 2 ohm Champion PRO Series Subwoofers, they will be running on a 5500 watt Boss Audio amp. Will it distort the sound if I use two seperate enclosures?
First off, I doubt each sub is 3500W RMS - and RMS is all that matters.
Secondly, expect the Boss amp to do at best maybe 50-75% of their claimed RMS.
It definitely won't distort the sound, but you could have cancellation issues depending on how the enclosures are placed - but that could happen with combined enclosures also.

First off - I didn't say those subs were bad - just that I doubt they handle 3500W RMS each (or that your electrical would handle an amp that produced that even if the subs would handle it.
Secondly, there is a price discussion regulation on the forum, so we can only discuss what Crutchfield charges for similar subs and other subs that Crutchfield would price similarly.
Finally - it is really going to be a matter of what size and type of box(es) you plan to use with them and what type of sound you are wanting from them.

what are you looking for out of these subs? a pair of 12's is usually over-kill for a SQ system, so are you after accurate bass? extreme bass? rattle off the doors of the vehicle next to you bass?
Yeah I'm pretty much just looking for the shake your eyes out bass. I had a 15" Memphis Mojo which was rated at 3500 watts, but somehow I ended up blowing that sub, I think I did it by not bridging it. They will be going in a 99 Ford Taurus and I plan on eventually moving it to a 88 Ford Mustang hatchback, which is why I was thinking about buying 2 individual boxes, as it will be easier to install once I get the new car.
Not sure what you mean by not bridging the sub.
If you fish, use the boss amp as as a boat anchor. JMO
If we know what exact model of subs you have and the type box they will go in, we might better be able to recommend an amp to properly power them.
You'd be best off with a high gain ported box. i actually do need the model number of the sub to give specific enclosure dimensions.
