I just recently installed new 6.5 pioneers in the front of my 2002 subaru forester. After that The Subwoofer that i have in the back wont put out like it was before. Kind of funny since the Subwoofer is powered by its own 750watt amplifier and is wired to the deck with the RCA cables. any suggestions?

Okay - well, first off,

There is no such thing as a two channel mono amp.

I suspect it may be this package which is a 150W RMS bridged two-channel amp.

The HU model would help, but I suspect it is similar to mine, which is 17W RMSx4.

Are you sure the LA amp is connected to the subwoofer RCA's if the HU has multiple RCA's or are you sure they are in subwoofer mode if that is selectable.

The only other thing I can think of is perhaps your original front speakers put out more bass than the Pioneers and it is diminished main bass rather than subwoofer output you are hearing, but that seems unlikely.

Anyone else have suggestions?

Tiger's idea is a stretch, "unlikely" as he puts it, but if your new speakers are putting out more bass than the old ones, they could be out of phase with the sub.  That would be solved by reversing the polarity of the sub(switching the positive and negative leads).  If your sub amp runs off a head unit controlled sub-output, the HU likely has a reverse setting for the sub.  With that option, you could switch the polarity back and forth and determine which way sounds best.

His first suggestion seems more likely, where the HU can select the RCA pre-outs be either set to rear(full) or sub.  If they were set to rear, the sony's HPF would cut out the bass.

Factory or aftermarket subwoofer?  Make and model if Aftermarket?

Factory or aftermarket 750W amp?  Make and model?  750W RMS or peak?

Factory or aftermarket HU - make and model if aftermarket.

The new main speakers should not have ANY effect on the subwoofer output - I'm puzzled as well.  The only thing I can thing of is perhaps they share a factory amp, but that seems unlikely.

Anyone else have suggestions?

Ive seen this happen before to people and the problem i found was that the new speakers were wired wrong. The polarity the positive of the head unit was wired to the negative and so forth. Check your wires at the head unit mounting harnesses whips and speakers if you are sure that is correct check the polarity with a meter on the speaker terminals. I know pioneer is a good speaker but its not unheard of that they actually been wired wrong from factory. There is probably thousands of speakers out there that have been wired wrong from factory that people are running and dont even know it.

Just to clarify - wiring ALL of your speakers HU pos to speaker pos and HU neg to speaker neg is preferred.

However, wiring ALL of your speakers HU Pos to speaker neg and HU neg to speaker Pos will work and sound fine.

The problem is when one of the speakers is backwards (out-of-phase) to the others.

With subwoofers it gets more complicated and the sub may actually sound better wired out of phase to the speakers, depending on how far away the sound path from the sub is compared to the main speakers.
