&lt;p&gt;Check your grounding, readjust any appropriate amplifier gains, and try adding a delay circuit to the amp or sub. A simple capacitor on the sub will help with turn-on voltage spikes, but will slightly alter the frequency response curve. If possible, you can add a turn-on delay to the amp powering the factory sub. I used the RCA harness that comes with the installation kit to hook up my factory subwoofer, but I still get a pop when the stereo turns on. I even used the resistors that cam with the kit.&lt;/p&gt;
