I recently acquired an alpine MRP-M350 which does 350 watts RMS and now im shopping for a subwoofer to go along with it.
I've narrowed it down to an Alpine Type-S or a Rockford Fosgate P3. The Type-S is 300 watts RMS while the P3 is 400 watts RMS so with 350 watts im kind of in the middle. Which would be the better choice?
Yeah, more is better.

Both have the same sensitivity rating, so on paper they should be almost identical in output.
I would agree with everyone else one the Type S. IMO it has better SQ, it costs a little less, and will take the power fine. Most amps won't put out their full RMS power in a car anyway, since most cars don't run a full 14.4 volts. Even if you are getting the full RMS power, that sub should take it no problem.
