This sounds like noise picked up by the subwoofer amp. You should be able to turn down the gain (not the frequency knob) just a bit more to get rid of the noise or at least quite it down to a level that isn't audiable. There is nothing wrong with what you are proposing. The fronts, centers and rears are the speakers you want to try and match up the most. But the sub can be different without worry. Good luck!
